Whole Plasmid Sequencing: 

Plasmid constructs were sequence verified with Plasmidsaurus Whole Plasmid Sequencing (Oxford Nanopore, R10.4.1).

 

Microbiome 16S Amplification & Sequencing: 

Soil samples were collected at locations across Dino Park. In the laboratory, 250 mg of each sample was transferred to a sterile 2 mL screw-cap tube, gently suspended in 500 μL Zymo DNA/RNA Shield™ (catalog no. R1100-50), and submitted for Plasmidsaurus Microbiome Microbiome 16S Amplification & Sequencing (Oxford Nanopore, R10.4.1).

 

Genotyping Analysis: 

PCR products were purified using AMPure XP magnetic beads (Beckman Coulter, catalog no. A63880), eluted in 50 μL 10 mM Tris, pH 8.5, and submitted to Plasmidsaurus for Genotyping Analysis (Oxford Nanopore, R10.4.1).

 

RNA-Seq: 

Approximately 1 × 105 cells were collected by centrifugation, resuspended in 50 μL Zymo DNA/RNA Shield™ (catalog no. R1100-50), and submitted for Plasmidsaurus RNA-Seq (3′ end counting, Illumina NovaSeq X Plus). Gene-level quantification and differential gene expression analysis were performed using the Plasmidsaurus RNA-Seq analysis pipeline, using the chicken (gallus_gallus) ENSEMBL genome as reference.
